I don't know if I have a specific favorite season - I remember liking season 2 and 3, minus the Joan/Mycroft relationship. As for her specifically, I enjoyed the second half of season 1 or anything where she was honing her detective skills. One of my favorite parts was her going toe to toe with Moriarty, who clearly dismissed her at first, and then Joan ended up outsmarting her. Her clash with that one cop who didn't like/trust her and Elana were both limited but it was also intriguing on its own (and I do like that Jamie went all "no one can hurt/kill you but me" on the latter).
While it may not been frequent, I liked when her background as a doctor came into use and how she discovered aspects about herself, such as in season 1 (I don't remember the exact episode), when she overrode her friend and ordered a second test because she suspected that the patient wouldn't survive the surgery that they were about to have and ended up being right, but she realized it made her a better doctor than a friend. Or even when her skills came into use when she was kidnapped.
Joan setting her own boundaries and establishing her own practice was great, and her choosing to move back in on her own felt realistic (though her and Sherlock having a joint custody agreement over Clyde was pretty funny). Also, it was interesting to see her when she got to be in a mentor role. Sherlock may have technically been Kitty's mentor but it felt that Joan played a big part too in helping and guiding her. I like when she tries to help people in general - she is both firm and compassionate and she doesn't want to give up on others, like Shinwell and even Sherlock himself. That showed the parts of her character and why she was drawn to being a sober companion in the first place and why she was good at it.
I was slightly surprised at the motherhood arc and the time jump, and the cancer diagnosis was a lot, but at the very least, it felt like she ended up where she was supposed to be.
